The racial for each race matter much less than you picking a toon that you can stand to look at for 60 levels. It's (almost) the same thing for picking pets while growing up, IMO.
But I'll assume you don't care what your hunter looks like. /shrug And try to give you some advice based on my experiences playing hunters of every race.
Pick a night elf if you like having a cat that can can shadowmeld, too, which is perfect for sneaking around dungeons and ambushing people in pvp.
Pick a dwarf if you want to use guns on the alliance side. Or if you want to be a really small target. Stoneform has a variety of uses, too. Or if you just like dwarves (which I don't).
Pick an orc if you like to [try] to do a lot of melee damage, or if you want to max out your pet's damage. Or if you hate getting dazed everytime you turn your back to an enemy (my personal fav race).
Pick a tauren if you want to have a ton of hit points, especially if you're going to be a survivalist with lots of tools for getting back to range, because War Stomp is another tool that does just that.
Pick a troll if you like attacking with fast bows, or you like regeneration gear/abilities. I'd recommend a troll if you forsee yourself doing a ton of solo grinding for loot, or what not, because they're a little more efficient.
EDIT: Of course, this is all assuming that you want to play up to your race's strengths. Just because you pick a certain race shouldn't lock you into a certain playstyle. Just keep in mind the fact that some racial attributes will benefit all hunters (like Tauren endurance), while others could be red herrings depending completely on the hunter's playstyle (like Orc's Blood Rage).

then I switched servers and wanted to go Horde, rolled a Tauren Hunter..
He's only 36 now, but I am not diggin him as much.. he's just too damn big... I two box with a Tauren Druid and although the combo of those two are very nice, I don't like them because of their size...
I'm thinking about re-rolling a Troll Hunter, but since Tauren are the only Horde that can be Druid - I'd still have a big lumbering OAF of a support character..
So - It's all about preference.. personal preference.
but I'd go for Troll Dwarfs. Reasons:
1. they can duck lower then the other hunter races
2. Their butt is closer to the ground, so when they have to med (eat or drink) less time is wasted sitting or standing (I crack myself up sometimes :-)TEH GUMBALL RALLY!-Istril - 70 Warrior
